What mod is this? I know vanilla Minecraft doesn't need a database...

SQLite and MySQL are separate database systems... I would hope you only needed to set up one. In which case SQLite is the easiest to deal with, and should be perfectly suitable for your needs.

I am using the server plugin permissions, trying to get some form of decent permissions going besides the basic OP system.

I think you want SQLite, yes.

Follow what it says to tell it to use a SQLite database, then I would imagine it would set it up automatically...

MySQL is the easier to setup due to its compatibility with most systems

SqlLite requires creating a file and selecting SQLlite in the program. MySQL requires a complex installation routine, permissions setup, and other stuff

Yeah, SQLite is the most compatible database out there. There's a copy on every iPhone, every Android thingy, every Firefox/Opera/Chrome install, most Linux systems just because, etc.
